Manny Monthe came into the Cobblers side for the trip to Shrewsbury with skipper Jon Guthrie unavailable for selection after picking up an injury in the midweek win over Reading. New signing former Coventry and Sunderland defender Jordan Willis was named on the bench alongside the fit again Ali Koiki.
Sam Hoskins, making his 350th appearance for the club, had a shot blocked after a fairly quiet opening fifteen minutes while Max Mata spurned a good chance to open the scoring for Shrewsbury midway through the first half.
A flowing Cobblers move saw Mitch Pinnock, played in by Kieron Bowie, force a fine save from Marko Marosi and Louis Appere was almost in for the opening goal after some more good build-up play involving Bowie and Marc Leonard but in a first half of very few chances neither side could make the breakthrough.
Lee Burge saved comfortably from Dan Udoh at the start of the second half before Tyreece Simpson replaced Appere in an early change from Jon Brady.
Hoskins volleyed just wide from the edge of the area while Shrews substitute Ryan Bowman failed to test Burge from 8-yards as the game started to open up.
The Cobblers had a chance to take the lead when referee Carl Brook pointed to the spot after Chey Dunkley brought down Bowie but Hoskins' penalty cannoned off the underside of the crossbar.
In a close game there was to be a late sting in the tail with Dan Udoh scoring from a tight angle in the 91st minute to clinch the three points for Shrewsbury. The Cobblers battled hard in injury time but the home side held on.
