On a bitterly cold night at Sixfields, Joe Widdowson returned from suspension at left-back while Louis Moult partnered Clive Platt in attack.
Before the game there was a minute's silence in memory of former loanee midfielder Mitchell Cole who tragically passed away aged just 27.
Platt created an opening for Moult on 25 minutes but his shot was well blocked by the Leyton Orient centre-half Scott Cuthbert.
Jamie Jones made a good save to deny a Jake Robinson volley following a Ben Tozer long throw as the first half ended goalless.
David Mooney put Orient in front on 56 minutes, converting from close range after Lee Nicholls had done well to initially deny Moses Odubajo and another effort had been cleared off the line. The Cobblers felt hard done by though, as Emyr Huws did appear to be fouled in the build-up.
As the Cobblers responded to falling behind, Huws made a bursting run into the O’s penalty area before seeing his shot saved by the legs of Jones.
Orient doubled their lead soon after however, Mooney heading in a cross from Afolabi Obafemi.
Aidy Boothroyd then made a double change with Adebayo Akinfenwa and Chris Hackett replacing Louis Moult and Jake Robinson.
It was 3-0 on 73 minutes, Michael Symes scoring from the penalty spot after a handball decision against Joe Widdowson.
Jones then made a good save to deny Akinfenwa before Henoc Mukendi came on for Ishmel Demontagnac in the Cobblers final change.
With the temperature still dropping there were to be no more goals and Orient progressed through to the next round.
