The Cobblers final game of the season was also the last ever to be played at the Don Valley Stadium with Rotherham set to move to their new home, the New York Stadium, for the start of the 2012/13 season.
Michael Jacobs made his 100th appearance for the club in a side that was unchanged from the 1-1 draw against Gillingham. Youth teamer Lewis Hornby replaced Byron Webster on the bench.
In the opening ten minutes a flicked effort from Lewis Grabban struck the outside of the post while for the Cobblers Toni Silva had a volley saved by Rhys Taylor.
Rotherham took the lead on 31 minutes, Alex Revell with a shot into the ground that bounced up and over Neal Kitson after the Cobblers defence failed to clear from a corner.
Lewis Wilson volleyed narrowly wide as the Cobblers looked to respond. Kitson saved a crisp effort from Ben Pringle as the first half drew to a close.
Aidy Boothroyd made his first change just after the hour mark with former Rotherham loanee Brett Williams coming on for Toni Silva. Kitson then made a good stop to deny Millers substitute Alec Denton.
Adebayo Akinfenwa saw a header land on the roof of the Rotherham net as the Cobblers started to up the tempo. Clarke Carlisle picked up an 81st minute booking following a crunching challenge on Danny Schofield.
Brett Williams fired narrowly over and Lewis Wilson headed into the side netting as the game entered stoppage time.
Adebayo Akinfenwa equalised for the Cobblers with virtually the last touch of the game, heading in from a superbly delivered Luke Guttridge free-kick.
